From testing this out with G____G, you have to manually leave the academy. Hitting 40 does not automatically boot you. Also, Gungi stayed until 41 before leaving and the guild did not receive points or buffs when she leveled from 40 to 41.

They could just do it as another means of avoiding random guild invites.
