yeah the stones 'lvl' up for sure...you know the first stones on lvl 1..like 10 of both. they heal something at lvl 1(used 1 to see) and as lvl 5 it healed same % as it did on lvl 1.
But about that if it goes with your HP/SP...no clue, but it wont boost much so not a big problem
